the original Laurence Barnes is dead. The prophet you play as in Crysis 3 is essentially and A.I. that thinks it is Prophet, using the body of Alcatraz. Some sicko Get Out type of shenanigen and yet such a intriguing transhumunist concept. But Prophet had an under layer that prevented the full symbiosis with him.
During Crysis 2 his mind got more and more corrupted by the point where it was beyond repair. So suit restores Prophet's mind and replaces Alcatrazes. Basically Alcatraz is gone, Prophets mind took over. In Crysis 3 when suit gets its nanites free , it no longer needs the body. It is a entity on its own, a machine that thinks it is Prophet.
At the end of 3, Prophet is without the suit, but his DNA and body has been completely rewritten so that he actually keeps his powers without having to wear the suit.
