When I run Minecraft, it for some reason creates a new folder always named "mods" inside that folder, and reads that "mods" folder instead, which is obviously empty since it's a folder the game just randomly created and not the folder I specified.

Sometimes there is a big red X on the right of a server in the Multiplayer menu in Minecraft. This can happen for a few reasons. Here are common ways to troubleshoot this: Try connecting anyway. Often this message can appear even when everything is installed properly.
Check the server.log file when the friend who can't connect tries to connect. If you can't figure it out from there, share that info in a pastebin. There's nothing here to work from.
