Say you flurry with your fist and the target has bludgeoning weakness 5. Your Flurry Strikes both deal 10 damage. You add up both to 20 damage, and then apply the weakness.
There is a frame where the damage from the auto shows up and your cripple is already cast. You hear the hit then the damage number goes away and flurry count drops to 1 which is normal. I believe this much is as intended. This explains why the passive stack was consumed immediately.

Lee Sin’s fires his Q in a a direction that deals damage to the first enemy it hits. If he lands it, he can recast this ability.
