There’s a scene somewhere in season five where Tony goes out to swim and comes to find that Carmella has had the pool drained. There’s this peculiar shot up at them from the bottom of the empty pool, and the line Tony says is very clearly dubbed in.

Yeah, it's dubbed in. There's many of those moments in the show. Even in the last episode, there is a brief shot (from a distance) where the audio doesn't match up Gandolfini's lips (the sit down in the cold garage).
