Owen was born in Lynchburg, Virginia, on February 2, 1856, the younger of two sons of Confederate Col. Robert L. Owen Sr. (1825–1873), a civil engineer and former surveyor who had become president of the Virginia and Tennessee Railroad, and his wife Narcissa Clark Chisholm Owen. His family attended an Episcopal Church in his youth.
