•One deleted scene has a gorilla soldier saying "I still think that the only good human is a dead human", which would be used again in the unmade movie script "Planet of the Men", and in Beneath the Planet of the Apes.

•A scene featuring Taylor in his cell musing on the threat he poses to ape-kind appears only in the (pre-release) presentation for the National Association of Theatre Owners (NATO).

•Scenes appearing only in the (pre-release) presentation for the National Association of Theatre Owners (NATO) included an extended conversation between Zaius and Ursus in the sauna, a gorilla soldier firing into the mutant cell where Taylor, Brent and Nova are jailed, and a different edit of the last battle scene in which the apes invade the room ...

•The film would start with the apes flying a spaceship wearing space suits. It would then show Taylor destroying the world with the Alpha-Omega bomb (using the same footage from Beneath).

•A scripted opening scene with a chained ape being chased and killed in the city may or may not have been filmed.

•The more graphically violent scenes, and the bludgeoning to death of Breck, were removed from the final edit, and additional (more pacifist) dialogue overdubbed to Caesar's final speech, all of which were restored in an extended version in 2008.

•A scene where the apes put Cornelia's and Blue Eyes' bodies on the river was filmed, but was cut from the final movie.

•The Migration scene towards the end of the movie was originally longer. Caesar and the apes would travel past the ruins of Las Vegas and a grassy field with a crashed, destroyed airplane before making it to the Oasis.

•Malcolm's fate was also confirmed in another deleted scene. Like the funeral of Caesar's wife and son, this scene was filmed never made it into the final cut. Colonel McCullough tells Caesar while the latter is held in a cage that a man came to visit him when he arrived in San Francisco. The Colonel let Malcolm speak to him in his tent as the latter told him to make peace with Caesar and his apes. Infuriated by this, Colonel McCullough shot and killed Malcolm, leaving his body to rot.
