The de facto independence of a country always depended on its ability to defend that indepencen. But the de jure independence made it much easier to form alliances, to gain things from diplomatic means (I seriously doubt a County of Portugal would have been part of the Treaty of Tordesillas, for example).
If he's your liege you would first need to declare a war for independence, which should always be an option as vassal. After that you should be able to usurp his title (by going to the screen of the duchy you want). You could also put a point in meritocracy of the right steward tree and fabricate a claim on his title under hostile actions.
