You can try changing the display asleep playback option to 'keep running' so that Wallpaper Engine doesn't purposefully shut down the video player. If that doesn't help then there is no way to do this since it's just an inherent result of the hibernation/the graphics driver shutting down.

Windows does not hibernate with any active audio streams open. You can get around this by either disabling audio output in the "General" tab of the Wallpaper Engine settings or re-configuring your Windows to allow it to sleep with audio playback enabled:
