She has in fact helped Scorpius concoct a device that will take the neural clone from John's mind. Scorpius says that he can help him, "Simply clear your mind and I will." A doubtful John continues pointing his gun at Scorpius, who reminds him that he saved Aeryn's life while the clone killed her.
Pygram also brilliantly adapted Scorpius' characteristics to whatever whacky malarkey was going on in John's brain as Harvey. Which is incredibly unsettling, while being funny. And it's further elevated by the dissonance of Scorpius being annoyed at John for holding out against Harvey so long, while Harvey adapts and ENJOYS the scenery.
