I rewatched Farscape recently, and noticed that John seemed pretty consistent throughout. He never trusted Scorpius, never wanted him on Moya, and got him off the ship just as soon as he could. Even when the rest of the crew changed their opinion of him, John never did.
To me, one of the most fascinating themes of Farscape is the relationship between Scorpius and John. I think they both recognize on some level they are not that different, it's just that while Scorpius is entirely comfortable with this fact, it makes John extremely uncomfortable.
Though not introduced until 19 episodes in, Scorpius becomes Farscape’s main villain and arguably one of the best villains in all of sci-fi. But like with everything Farscape, we can’t take Scorpius at face value.

Scorpius, played by Wayne Pygram, is the half-Sebacean, half-Scarran Peacekeeper, and the primary antagonist of the series, relentlessly pursuing John Crichton for the secrets of wormhole technology locked in John Crichton 's unconscious mind to create a wormhole weapon.
The Moya crew send Scorpius to the Peacekeeper Command Carrier that is now led by Braca, as Grayza has been confined to quarters. They strap a nuclear bomb to his chest, threatening that it will explode if the Command Carrier tries to follow Moya. Sikozu elects to go with Scorpius.
