I think the writers realized somewhere in season 2 that Giles will be Buffy's father figure and that they didn't want her real father to ruin them setting that up in the series. From that point it was Giles' role and her real father's appeareance and his role in Buffy's life would only be confusing when it would come to Buffy's father figure.

Buffy's mother Joyce dies of a brain aneurysm, while at the end of the season, Xander proposes to Anya. Glory finally discovers that Dawn is the key and kidnaps her, using Dawn's blood to open a portal to the Hell dimension.
