The Engineers did not create the Xenomorph from Alien (1,2,3). David did. And he did this by perfecting the black goo created by the Engineers. David is the one who wants to kill all humans. He says so in Covenant. I think he wanted to kill them off to be able to use their planet as his experimentation laboratory.
