Margaret was the daughter of Archduke Charles II of Austria and Maria Anna of Bavaria and thus the paternal granddaughter of the Holy Roman Emperor Ferdinand I. Her elder brother was the Archduke Ferdinand , who succeeded as Emperor in 1619.

She was the regent of the Burgundian Low countries during the absence of her spouse in 1404–1419 and the regent in French Burgundy during the absence of her son in 1419–1423.
Margaret was born on 10 January 1480 and named after her stepgrandmother, Margaret of York. She was the second child and only daughter of Maximilian of Austria (future Holy Roman Emperor) and Mary of Burgundy, co-sovereigns of the Low Countries.
