Maybe the biggest disconnect between ruler and populace was the electorate of Saxony, although I'm not sure how much trouble it caused. The population was extremely Protestant, but after Augustus the Strong converted to Catholicism so that he could become king of Poland-Lithuania, all subsequent electors (and later, kings) of Saxony were Catholic, even after Poland was abolished.
