    Cry of the Dolphin is the second episode of Free Willy: The Animated Series, after "Truth Talker". It premiered on television October 1, 1994. It was written by Patsi Cameron and Tedd Anasti and was followed by "Stone".

    The Machine's illegal toxic waste dump on the ocean floor kills a dolphin family and poisons Einstein, a shy but super intelligent baby dolphin.

    At the Misty Island Institute, Willy jumps over a bridge with Jesse on his back, and splashes back down getting a raccoon and an otter wet. Willy then swims up to the dock where Marlene feeds him a fish and says hello to him, stating he likes to make a big entrance. He then blows water out of his blowhole, as Jesse states that with Willy as a friend, you never need a shower. Marlene then takes Jesse inside as Randolph has a surprise for him. Inside the institute, Randolph gives Jesse a new mask that he could use to talk to Willy underwater, and a dry suit to give him complete protection, and also a special tank that can help him stay down longer, swim out further and dive deeper. On the dock, Lucille tells Willy he is such a show off, Willy though tells her that the animals need some excitement. When Jesse arrives at on the dock in his new scuba suit, Willy and Lucille laugh and Willy tells him he looks like a seal, but Lucille then asks what's so funny about that. Jesse then gets on Willy and they head off.

    Underwater, The Machine's submersible was pulling a barge carrying drums, when one of them suddenly falls off and sinks to the ocean floor. As soon as it does, it starts polluting the water. Meanwhile, Jesse and Willy have gone out really far, and Willy tells Jesse he knows where they can chase sardines for hours. They then dive underwater. Jesse then starts to try out his new mask. He calls out to Willy, and he shows up from behind Jesse. As Willy laughs, Jesse remembers to calm down, breath and focus. Willy then tells Jesse that the mask works great. Willy then suddenly hears some voices crying for help. They then spot two bottlenose dolphins on the ocean floor. Willy tells Jesse that a human thing hurt them. One of the dolphins tells them that it's beyond the rock shaped like a walrus. Willy knows the place, but the other dolphin tells him to not go there, or else the bad stuff will get him too. So Jesse tells Willy he must go alone, as his diving suit will protect him. Willy then decides to help the dolphins back to the surface for air, but the female dolphin tells him it's too late for them and to go find their baby. Jesse then finds the drum and attaches an inflatable raft onto it and makes it float back up to the surface. He then spots a baby dolphin in a cave surrounded by sharks. One of them then spots Jesse and starts to swim towards him, but then Willy bashes the shark saving Jesse. Willy then fights the sharks and scares them away, but a bunch of rocks then falls and blocks the cave the baby dolphin is in. Willy then tells Jesse that the two dolphins didn't make it, and there's a baby dolphin somewhere. Jesse then tells Willy that the baby dolphin is in a cave. They swim up to the cave now blocked by the rocks and Jesse removes them and they rescue the baby dolphin. In his submersible, The Machine spots Willy, and one of his pollution creatures tells him that he didn't see his secret dump site. The Machine has plans for Willy, that will make him and his creatures even.

    Back at the institute, the baby dolphin was brought back there, and he wakes up in front of Marlene, and she and Jesse pet him. Randolph and Lucille come in as he states it's rare to find bottlenose dolphins in these waters. Marlene feeds the dolphin a fish and starts to take care of him. Lucille then heads back on the dock to see Willy. Marlene and Jesse then help the dolphin back in the water. That night, Marlene named the dolphin, Einstein, since dolphins are smart. Randolph then tells Jesse he must talk to Einstein and help Willy tell him about his parents. Willy swims up to Einstein and tells him there's something he, Jesse and Marlene must tell him.

    The next day, Jesse and Marlene take care Einstein. Willy then tells him to not be scared and explains to him that killer whales and dolphins are related, so he's like his big brother. In the institute, Randolph looks at a computer, looking at a spectographic analysis of the poison Jesse brought in, which is revealed by be cyanide, which Marlene thinks was dumped from a passing ship. Jesse knows it's against the law, but Marlene explains that some people will try anything if they think they can save time and money. Randolph explains that cyanide's a waste product of metal plating and machine tooling. In The Machine's lair, which is where the cyanide was coming from, The Machine has finished building a new machine he plans to use to kill Willy, a giant robot called, the Whale Destroyer.

    Back at the institute, Marlene gives Einstein and intelligence test. She gives him plastic shapes and he puts them in the correct shaped holes and Marlene times him. He passes the test in five seconds, which impresses Marlene and she gives him a fish to eat. Jesse and Willy then show up from behind Einstein, as they snuck up on him. Marlene though then tells Jesse that the institute didn't develop his diving suit just so he can scare everyone. Einstein then swims up to Willy, and Marlene asks Jesse what is Willy saying to him. Jesse tells her that Willy is telling Einstein that soon, he'll be going back into the ocean. Einstein though then gets a little scared, so Marlene tells Jesse to tell Willy that he's scaring him, and Jesse tells Wily that Marlene said he's scaring Einstein. Then she tells him to tell Einstein that he can stay here for as long as he wants. Jesse tells this to Einstein, but Willy then swims up to him, saying that he should go back to the ocean where he belongs. Since Jesse heard him, he tells Marlene that he thinks Einstein should go back, but she tells him that he's not ready. Jesse then asks Einstein what does he want to do. Einstein as he speaks for the first time, was not sure, and Marlene tells him, "Stay here.", while Willy says, "Go back!". Marlene then heads off having better things to do then argue with Willy. After Marlene leaves, Lucille shows up telling Jesse that animals from the far ocean told her that The Machine is hiding more poison things out in the sea. Jesse then realizes that The Machine was the one who poisoned Einstein's parents. He then talks to Randolph about it, and tells him they've got to do something, or else more animals might die. Randolph then tells Jesse that if it's big as Lucille said it is, then they need help. Randolph picks up the phone to makes some calls to see what could be done. He calls cost patrol and asks if they have a boat the Misty Island's area today. As he speaks on the phone, Jesse heads off.

    Jesse jumps off the dock and he and Willy head off. As Jesse and Willy swim underwater, The Machine spots them and he sets off in his Whale Destroyer with his creatures swimming with it. Jesse and Willy then see The Machine and he makes his Whale Destroyer shine its lights on them. They then swim out of the way and Jesse hides, just as The Machine shots two whale seeking torpedoes. They start to go after Willy while two of the pollution creatures trap Jesse in a net. Jesse then gets abducted by The Machine and his creatures. Willy continues swimming as the torpedoes chased after him. As he does, they explode as Willy gets away from them. Inside The Machine's submersible, The Machine reveals to Jesse he knows who he is, as he knows he helped him escape from captivity. He then reveals to Jesse that Willy has been tormenting him for years, and he took his arm, and he then built his robot arm himself. He also reveals to Jesse he made his creatures from radio active clay in toxic waste. He then notices Willy in front of his submersible and he bashes it. As Willy bashes the submersible, he breaks the glass of its windshield, causing water to start leaking in.
