The name "Godzilla" is a transliteration of Gojira (ゴジラ), a combination of two Japanese words: gorira (ゴリラ), meaning gorilla, and kujira(鯨 or クジラ), meaning whale. At one planning stage, the concept of "Gojira" was described as "a cross between a gorilla and a whale." The two words "whale" and "gorilla" describe Godzilla's traditional characteristics. The word whale represents his aquatic lifestyle and his bulky size. The word gorilla represents his sheer strength and the strategic thinking he uses when fighting against other monsters. The Heisei Godzilla is denoted in official books as the Third Generation Godzilla (三代目ゴジラ, Sandaime Gojira), reflecting his existence as the third distinct film incarnation of the character, after the 1954 and Showa Godzillas. After being empowered and increased in size in Godzilla vs. King Ghidorah, he is usually either called the Powered-up Third Generation Godzilla (パワーアップした三代目ゴジラ, Pawāappu Shita Sandaime Gojira), New Third Generation Godzilla (新三代目...

The Heisei Godzilla does not retain the heroic personality of the Showa Godzilla, but instead returns to the villainous persona of the original Godzilla. However, while the 1954 Godzilla appeared actively vengeful towards humanity, the Heisei Godzilla is initially portrayed as a sympathetic and tragic being who is simply lost in human civilization and trying to survive, causing destruction as a consequence. As the Heisei series progressed, Godzilla began actively causing destruction more often and was portrayed as the primary villain of several films. In Godzilla vs. Mechagodzilla II, Godzilla began transitioning into an anti-hero character, and once again raised an infant member of his species as his son, this time named Godzilla Junior. In the last two films of the Heisei series, Godzilla battled against monsters that were much more malevolent than himself, SpaceGodzilla and Destoroyah, while the human character Miki Saegusa insisted that Godzilla was actually an intelligent being...

The Heisei Godzilla is a member of a species of dinosaur called Godzillasaurus that was mutated by exposure to nuclear radiation. In Godzilla vs. King Ghidorah, the character Kenichiro Terasawa hypothesized that a Godzillasaurus living on Lagos Island in the Marshall Islands was exposed to the Castle Bravo hydrogen bomb test conducted at nearby Bikini Atoll in 1954 and transformed into Godzilla. A group of time travelers from the year 2204, dubbed the Futurians, used this hypothesis to travel back to Lagos Island in 1944and move the Godzillasaurus off the island to the Bering Sea, where they presumed it would die far from nuclear testing. However, the Futurians became responsible for creating this Godzilla in the altered timeline, as a nuclear submarine crashed in the dinosaur's vicinity sometime prior to 1985, transforming it into the Heisei Godzilla.

Starting in The Return of Godzilla, Godzilla's roar was made to sound closer to what it did in the original film, and was given a deep guttural sound at the end. In Godzilla vs. Mothra, Godzilla's roar was changed again to sound higher in pitch, similar to how it sounded throughout the Showa series, with the guttural sounds at the end removed.
