In ADWD the mutineers were killed by Coldhands and his ravens, with it being implied that he butchered them and gave them to the starving group of Bran, Hodor, Summer and the Reeds. As for the Night's Watch letting them alone, it's surely because the threat of the Wildlings was too urgent for the Watch to have time and ressources to go after them.
