Caprica was planned for a second season that was ultimately unproduced due to the cancellation in the middle of Season 1.5.

Season 2 was to be primarily set in the year 1947, five years after the events of Season 1.0/Season 1.5 and one year before the Cylon War. The scenes in "Apotheosis" were to serve as filler to summarise the events of this five-year gap, rather than be actual scenes for Season 2.0.

Told in flashback form, the Graystones and Zoe-A have planned that she be introduced to the real world as their daughter, miraculously being revealed to have survived the Maglev bombing per their promise in Season 1.5. Over the five-year gap, however, Zoe-A becomes depressed as Amanda repeatedly fails to create synthetic skin without the uncanny valley effect that would expose her Cylon nature. In spite of her completed robot body, Zoe-A remains in V-World, where she has become bored of having godlike powers.

While exploring V-World, Zoe-A would have another run in with the Messengers, either in person or their effects, and she would find herself chasing after a mysterious figure across V-World. Tracking it down, she would jump between different V-World servers across the Cyrannus star system. Ultimately, she would find herself inexplicably interacting with none other than Galen Tyrol, fishing on a pier while playing on a version of V-World created on Earth. While fishing together, Zoe would reveal her Cylon identity to Tyrol, and he would likewise present her with a fishing lure as a gift. When Zoe-A returns to the Twelve Worlds, she inspects the object's code and finds it contains a formula for realistic synthetic skin, finally giving her the freedom of being in a humanoid body.

In spite of the painstaking efforts undertaken by Graystone Industries to cover-up their work on Zoe-A, Agent Jordan Duram would discover the truth and blackmail Zoe-A into an elite military taskforce set up to quietly contain and destroy Cylons found to be rebellious. While recognised as the mother of the Cylon race, Zoe-A chooses to side with humanity over her rebellious children.

Season 2 was planned alongside Season 1.5 as part of the culmination of Kevin Murphy's role as Showrunner. Season 1.0 itself, led by Jane Espenson, had been funded as a moderate-budget Dallas-style drama with a number of plot lines unravelling each episode. Ron D. Moore became concerned this style was detrimental both creatively and financially. In terms of creativity, the soap opera script style forced too many character plot-lines into the mix each episode and prevented scenes from providing more exposition, while Moore was generally apathetic about the levels of "teen angst" in comparison to other more serious-sounding plotlines. Financial-wise, as Caprica was set in a city and not a space-ship, too many scenes were written outside, requiring parts of Vancouver to be closed for filming. While New Cap City offered a solution to it by having 'outdoor' shots largely using green-screens, this instead ate up the CG budget.

Under Murphy, Season 1.5 and Season 2.0 were to move the narrative both stylistically and literally towards what was seen on Battlestar Galactica. While many of the Season 1.5 goals were solved, Season 2.0 planned to continue beyond them. With the U-87s established as a serious force to be reckoned with in "Apotheosis", the threat of them rebelling could be made realistic. Murphy's additions to "Unvanquished" would pave the way for Sister Clarice Willow to be a serious threat to the Twelve Colonies. As Alessandra Torresani was being sold by SyFy as the face of the show, she had to be taken out of V-World and put in a skin-job body to interact more with the rest of the cast rather than use the U-87 mock-up or V-World, again to save money on the CG budget. The final phase of the plan was to force in the theme that "the human race needs to be rebooted" and "God wants Battlestar Galactica to happen".
