Ganderkesee liegt etwa 20 km westlich des Bremer Zentrums, am Nordrand des Naturparks Wildeshauser Geest. Der nördlichste Teil der Gemeinde liegt im Urstromtal der Weser, ist also flache Marsch. Etwa entlang der Ortsteile Bookholzberg – Rethorn – Stenum – Hoykenkamp verläuft die Abbruchkante des Urstromtals.
